Though multichannel aiff files exist since the first aiff file arrived,
multichannel wave files have only been around for a few years. I
don't know if they even made it into a standard yet. When I was lurking
on the sursound list, it just came up, I suggested to use the
established aiff format, but nobody listened... ;-)

But matlab should be able to read multiple files? Try to store and read 
them track by track or as stereo pairs... (till matlab learned to read 
aiff or max learned to write multichannel wave...)
