I have also come across this issue in Logic (There is a untidy workaround using sidechaining see http://docs.info.apple.com/article.html?artnum=300097).

AFAIK on Mac, Cubase is the only host that allows you to easily route midi to effects plugins.  

I get round this by using a send object inside a dummy instrument plugin. So you insert the effect plugin on an effect track and insert the dummy synth on an instrument track. Then all the midi you send to the instrument track gets sent across to the effect plugin. If you want to have multiple instances of the effect, you need to set up some kind of ID mechanism so the midi gets routed to the correct plugin.
